Ninjatrader and Tradovate are two complete different systems. Let me explain NInjatrader is a locally runned program. Meaning it runs on your computer, where as tradovate is a web based application so it runs on the web. The one thing that ninjatrader has over tradovate is that it allows you to pretty much connect to any broker of your choice. So the main difference is the platform you are using. At first I loved ninjatrader and still do, but one thing to note which is a HUGE note, is that on tradovate all orders including stoploss and profit taking are server run where as on ninjatrader they are locally run.
