The WAD's (aka cIOS Files.) (In this case the ones you installed.) Are required for the system to allow USB Loader GX to work correctly with USB Support so therefore they must be present on the Wii NAND since it can't search, and function on the SD Card at the same time (If that makes any sense.)

USB Loader GX does not load Wii games from SD. It will load GameCube games from SD, but that is only because of how Nintendont works. If you intend to load Wii games from SD, I suggest using either WiiFlow or CFG Loader because both have the ability to load Wii games from SD.
